I would not worry about it a great deal. Its just those Canonical phenomenon - most of the times it happens. Just wait for the next update or next mini update that Google seems to be doing every week.
Just check that is always gets fresh contents and is regularly crawled.

Why would you even worry about that? That's a duplicate homepage and you're going to get screwed if you don't have that 301 redirected to the correct URL.

They are both your homepage and you should implement the permanent redirect instead of canonical command on this situation.

I include <link rel=”canonical” href=”http://www.mywebsite.com”/> in the index page ... to avoid canonical issue

    Its Correct? ...

You'd better to make a redirect from one of these urls to the other. Actually, Google always tell webmasters to make one page one url, but not one page several urls. Open your Google webmaster tools, click Site Configuration | Settings and find the second part, Preferred domain. It notices you to choose a preferred domain so they can put most of the weight on one type of urls. Or Google will be confused and maybe separate the page's weight to several parts because you have not specified a main url you preferred. And in the past months, many websites (include mine) suffer a largely decrease in page indexation. Obviously, Google are cleaning their database of bad page indexation like duplicates.

And I guess that Google is telling you about it by taking away PR from one of your urls. So I suggest you give up the PR0 url, make a 301 from PR0 to PR3, and focus your energy on the PR3.

GOOD NEWS friends, Google has updated the PageRank again due to 'falsely' downgrading Yahoo site to PR7 from PR8.

Today, One of my site which was graded down to PR2 was again restored to PR3. The other site rose from PR2 to PR3.

So, guys, check ur PageRank again.
