Is there any tool available to show the Google ranking of sites (not PR, but how Google ranks the site overall)? Something equivalent to the Alexa ranking system? I ask, because a representative of a well known directory told me that they rank 5th in the world overall, and I was wondering how they know this, or can make this claim?
Alexa ranking is for the measurement of traffic but google does not have its own system to measure traffic itself. They do however have their own system called Page Rank (PR) which basically provides information on how important your site is according to their ranking system. Mostly it's related to backlinks.

No, no, no. They will just tell you that they have sophisticated software that provides them with this information. You need to ask them FOR WHAT and according to WHO? Are they 5th in the world for 'apple sauce' or what? According to wiki.mysite.info? gees
There are many rank checkers out there, but the easiest way is to ask him what search engine he ranks #5 in, and what keyword you have to type in to see his website. Then go to that search engine and view it with your own eyes.
You can compare sites popularity with the new google service: "Google Trends for Websites". Check it out
Google trends looks interesting, but it doesn't give a ranking position like alexa, and the traffic volumes don't have numbers (this site say they get 10 million hits a month). Their PR is 5.
You can see how good your Google rank is by seeing the place where your site ranks in google for different searched keywords. No tool is accurate enough to tell you such information.
@angilina there is no way for any tool to be accurate because Google has lots of servers and they DO NOT MATCH. What you see will not always match what somebody else in a different city sees. The results will be similar but they will not be the same. I've done a lot of studying on this, and people need to stop thinking of this in terms of accuracy - there is no such thing unless you queried every single Google server and took an average of your ranking. Seriously.. right now I rank #3 for a term from Houston, Texas and #5 for the same term from San Fransisco.
spyfu.com is great, nice way to see your competitor's top keywords.. doesn't give any rankings though
