I entered Webmaster Tools today and found the following new message in the Overview: "No pages from your site are currently included in Google's index. Indexing can take time.". I checked this with the site:site.com command and i still have above 100k in the index. What's happening and what exactly this means? The site has 2 years of age, lots of backlinks and so on. Also, few backlinks are showing in the webmaster tools lately ( last 3 weeks ).

my website has been indexed for the past 2 years...the website was not down at any time during the last couple of months, I have it monitored. And even if the website was down, Google doesn't give yo messages about your pages are not in the index as I know.
