No, which domain you add in Google index ? domain.com or domain.com/index.php ? You can add any type of domain Google index same type of added domain.

keep building links and google will index all the pages eventually.

not sure whether something.php and index.php are the same pages as i have hard time understanding your msg, but if you want to get your homepage indexed without /index.php, then you will need to setup a 301 redirection using htaccess file.

I don't think so there is need index.php for indexing. You just need to ping your website.

It would be indexed automatically just keep doing SEO...... check after one week if it is not indexed using search in Google:

    site:yoursite.com

You forgot one thing. If you add domain.com to google it means that you are adding the home page that is domain.com/index.php by default.
