Google Ban, Penalty or Google brought some new way of punishment?

I am facing Google’s very strange behavior with my few websites. I am trying best to find out the exact reason behind this mess with my websites. But the kind of behavior Google showing with my websites, throwing me in dilemma is it penalty or ban or Google brought some new way of punishment.

Website A:

Website A is completely removed from Google Index. I have also got red alert in Webmaster Tool “This site may be in violation of Google's quality guidelines”. Showing no result with site operator not even domain.

Site:http://www.websiteA.com (NO RESULT)

The only conclusion I can draw from this, website A is banned in Google. But there are some more things that do not allow me to deter on this conclusion. Those strange things are

Strange Things:

• After this penalty I have got PR 4 and most of inner pages got PR2 and PR3.
• Google shows backlinks with link Operator.

So What Finally I Conclude with Website A: Website A is not banned, it has index exclusion penalty.

Website B:

I could not figure out website B is removed from Google Index or not? Why, because with site operator Google show nothing even not domain, but website B getting traffic from Google every day. More than 50 visits still getting from Google. How is it possible if not in index how could any one found it in Google?

Strange Things:

• Google Webmaster Tools says “Googlebot has successfully accessed your home page. Pages from your site are included in Google's index.”
• But pages are not in Index.
• Other folks are getting my website in Google with many keywords but I am not able to find it with even site operator.
• Google show results with Link operator.

My Conclusion: So again I came to the same conclusion what I got with website A. But with both website Google behaving differently.

Different Behavior:

1. Website A got red alert massage where as Website B got massage that all pages are included in index.
2. Website A has no traffic from Google but website B still getting traffic.

I want you people to look at this if you have experienced it and have something to share, so please contribute in this thread. I hope this experience of mine may let you know some new things.
