They say no in their rules. Adsense can't be put in a program. Also can't be put on a webpage opened by the software, especially if it's done automatically.
did u mean put the ads on free software with special place for banners? i believe it will be ok, since i got some many app running such script, btw... if u can't get work with adsense, try another network that allow u to do that.
