The manual approach is very time consuming but arguably the best. You can try to gain links on much more popular sites, people who read that might in turn link to you and hopefully itll snowball from there.
hmm you can never go wrong with directories..but i disagree with you when you say link building software. When it comes to finding/getting good backlinks no software is going to do it for you. You need to see the places your link will be placed and no software is going to find you good link partners
One great place to start building one way links is the sociallinknetwork(dot)net network. You build one way links by giving links and then receiving links. You never exchange links with each other.
link building using some tools or auto-submissions? not sure about that... But i easily find some related site to some directories..
This is not an automated process, every webmaster is in full control of who you give links to and who you request links from.
