I personally use > FLV to AVI MPEG WMV 3GP MP4 iPod Converter 3.2
Easy to use ... You add your FLV file - Chose a format to change it too - click on convert - wait a minute or so .. and its done :)

    Good Luck

    :)I use uSeesoft FLV Converter.
It can convert FLV and YouTube videos to almost any video/audio format with unmatchable conversion speed and high quality, such as converting FLV to WMV, converting FLV to AVI, converting FLV to MP3, converting FLV to MPEG, converting FLV to MP4, etc.
uSeesoft FLV Converter can also convert YouTube to iPod, iPhone, PSP, Zune video player and other portable video players.
It always work well for me. Hope it helps.

If you want to batch convert batch FLV files, there is an easy way, I personally use online flv converter for all my online video conversion.
    # go to keepvid.com or vixy.net
    # Enter the URL in the box with the Download button.
    # Click on the type of website you are downloading from, like YouTube.

There are lots of good options out there. Unfortunately, most of them are for Windows. Even so, the best FLV Converter I've found is at FLV.com. It is free and works great.

If it offline conversion you can use adobe Media Encoder which comes with the Adobe Creative Suit installation..
If you want to do it online when someone is uploading the flv / or you want to create a script to convert all flv to mpeg/avi, you can use ffmpeg which is free...

Handbrake is OK, I use Handbrake all the time to convert to MP4 for iTunes, I didn't want to convert all my files using handbrake. It would take forever. So It is very difficult to tell which is the best video conversion software. I've tried many but all free applications usually lack very significant features. I finally got myself into spending a few dollars and now I get much better quality as well as batch conversion.
I am using this Video Converter Ultimate
