No your rankings will not go down because your menu links to your internal pages. Almost every website in the world has menu links that link to their internal pages, so that cannot hurt rankings. YES! On-site backlinking is also a better strategy to get ALL your pages indexed in SE. The problem for NO ranking is Off-Site SEO! You could have got a bad link (from example a blog comment, sitewide link). Try to investigate with a few tools (that will show your backlinks) and check if there are any backlinks that COULD harm your website!
