Does Site Structure On Sever Side Matter?

    Does it matter how my site is structured on the server as long as its interlinked in a logical way in the code.

    For instance most people have the main folder with the index page and main pages then subfolders for different subjects. e.g.

    index
    articles/ article blah.php
    videos/ video blah.php

    My site simply has all its pages in the main folder and I just link them in a logical way, I have no folders. e.g.

    index
    article blah.php
    video blah.php

    Is this harming the way my site is spidered?
    Google doesn't seem to go deeper than one click, even though I have an articles page then several other pages linked off of that with tonnes of text content.

    For SEO it might be a good idea to put them in folders. But otherwise all it does is make it easier to control (for you).
