I put up a massive campaign list last night on a brand new domain and I forgot to turn off the Content Network. If I started another campaign just in search, would it affect my QS since the CTR on the CN was horrible?

Just make sure content and search campaigns are in separate campaigns. Shouldnt have an effect but it will let you group keywords together for better relevancy and higher ctr.
The reason for having separate campaigns for search and content is that the targeting is different for one thing. In one, people are actively searching for you. In the other, you are doing interrupt advertising. Your ads and approach should be different to get appropriate results in each network.
