I don't know how much they charge but I just got an ad from http://internetsupervision.com I don't know anything about them. One I have used, free for 50 sites ( per email address-- with 1000 sites you should be able to come up with 20 emails to forward to one ) http://www.uptimerobot.com My subscription shows active, but I haven't received any up & down notices in several months, and my shared hosting was subject to regular (very short) down notices in the past. I suspect often due do site latency as a result of overselling/overloading.
If you have time and knowledge to set this thing up you can use Nagios or Cacti to monitor not only uptime but 1001 other parameters such as memory usage, hd usage and much more. Both are free and opensource.

Pingdom rocks but for 1000 websites I understand it may be to expensive. My suggestions is to get a VPS or server, and install some free monitoring software like Nagios. I actually suggest you try Zabbix which is easier then Nagios. You will need some decent VPS or Server for 1000 websites depending on frequency, example, 10 minutes or less, if you put every minute then you will need a proper machine for 1000 checks per minute. What ever you choose it will be cheaper then hire Pingdom or some service. Then just hire Pingdom (1 check is free) to monitor that VPS or server and you are set to go.
I use uptimerobot, have you tried them? They either send you an email or text if your website is down.,.
