It looks like you had a box and all these blocks and you poured them in the top. Where they fell is what you got. In this case, the right side feels like it's from a totally different web site from the left; they don't blend well. The right side distracts from the left to the point of irritation. Also, the navigation overlaps the content at the top. I'd almost suspect you used IE to test this before you checked in a modern browser. You have 189 HTML errors and 32 CSS errors.

I think it looks nice, but I would change the background color to a dark gray like #222222. I do tend to like dark colors though. Other than that, I feel like it's imbalanced like drhowarddrfine said. My eyes don't seem to want to look to the left.
The Cyber MD's logo is too complicated. You have tried to give a web 2.0 look but the 2D images of books don't fit with your theme. Also, navigation for the website somehow got lost in the design. Modify your style please. If you need help discuss the matter with me.
In my experience, you can waste a ton of time over analyzing the design of the site but the fact is that as long as the menu, ad, and content placement is good and not to cluttered, the site will work just fine for you.
yeah,, i agree with you, change the quality of logo as this doesn't really fits this design.... also change the height of the search box so it won't overlap the background, lastly set its border to zero... i would rate 6 from 1 to 10 as 10 as the highest...
