When you bulk submit a URL to let's say 500 directories, how do you assure that the next 500 directories (next month) don't include directories from a previous bulk?
Good quality web directory will not allow automatic submission. Now, think yourself if it worth it. Most of these directories will disappear with your links and money.
This is where it gets messy, when you are not selective you cant expect it to be nice and clean and organised.
I didn't mean "automatic submission". I meant - ordering a bulk manual submission service. Pipes, this is exactly what I'm trying to do - filter everything out. Perhaps, I didn't ask the question very clearly. For, example, you are going to submit your website to 3000 directories, 500 directories each month. You order 500 submissions this month, the next one, the one after and so on. Question - how do you make sure that the next month's 500 list does not include directories from the previous month?
You cant and the submitters wont care about this either because its not worth worrying about, getting into those types of numbers is where people dont bother checking.
for these days and age, there is still many idiot would pay for these submission service with a quote like "500" / "1000" submission, no doubt your site will only be submitted to spam/crap directories.
You could ask the service providers to give you a list of directories to which they submit. Then you can compare every month to see if there is a lot of duplication. If you are using the same service provider everytime, you could request them to avoid submitting to the same directories every month.
Ask your service provider to furnish you the report of activities carried out each month. Cross check on an excel sheet by sorting them to see if there is duplite url that your site has been submitted to. Hope this helps.
If you subcontract submissions to someone else, even if you do keep track of the directories each month, you may find there's little you can do if you find duplicates. If you do want to do directory submissions, you're probably better off doing them yourself.

Get the list of 3000 in a spreadheet, filter it out to make sure there's no duplicates. Then all you need to do is split them into months? If your ordering them from a person or service, then you need to get them to provide you with a report? You just need to make sure the service you use guarentees that each site is unique! Is that what you need?
Directory is a good strategy for SEO Activity. we get a one way link so we get good benefit of one way link in search rankings.
I don't worry about duplicate submissions because the site might not have been approved the first time or it might be able to go into a couple of categories. I just submit and don't look back. The time it takes to worry about that I use building more links.
