    I think if you have 2 directories running same scripts on both of directories, then try to alter the categories structure, so that search engines can distinguish btw both directories.

    elegantdirectory.com with 700 plus categories every days we are adding more categories.
    directorydelux.com 670 plus categories

    also distinguish them by adding unique links. if they have all the same categories and links, it wouldn't help
