I wouldn't worry about it. I've found that all of the backlink tools can report varied results. I did a quick check of a site that mainly has directory backlinks and Yahoo! returned no backlinks for the domain until I added the www (I do all of my SEO using the www version) - so check it both ways before you panic. It did return results for several directory sites so it does list directories. May I suggest you visit an old blog post of mine Backlink Madness where I tracked the backlink counts of 14 of my sites (stats from 2 included) and came to the conclusion that overall it's a waste of time to worry about how many backlinks the search engines are claiming to have for sites.
