I understood what OP wants to tell.. It would be nice to build such mod which have different price option for different "internal categories" Like - For top categories $$$, next level category $$, and last level category $.. This will help in improving deep level categories submission and will benefit submitter too in paying less fee..

I would be really interested in such a Mod. Infect, it will be an ideal solution as I am thinking to allow free submission to "some" of the categories. Something where we can assign $$ on category bases and show up on Submit page in real time.
Seems like the site is using the latest IndexU with free blackjuice template. I don't think it require additional mods to do that, since it is part of IndexU feature.
You probably want to try out IndexU. The latest version has the feature you want and maybe more than that. - different category pricing (you can make them free if you want) - different pricing for different period - different pricing for additional categories
