Canonical issue and rel="canonical" are both different things.

Rel=”canonical” is one the best option for dealing with duplicate content. It moves the same quantity of ranking power as a 301 redirect. This tag informs search engines that the given page should be handled as though it duplicate of the offered URL and that all of the links and content the engines use should actually be acknowledged toward the offered URL.

Canonical issues are arising when different webpages from a website have similar content. For example a website can be accessed by its url http://www.abc.com/ the same content is shown when one try to access it as: http://www.abc.com/index.html or www.abc.com/, in this situation search engine will treat these all as different pages with same content. This problem is called canonical issue. It can have a serious negative effect on position in the search engine results pages.
