I set up a profile for mywebsite.com and I added the code into mywebsite.com/welcome/welcome.php
Thats where welcome page is located, its the first page every new user see and I want to know how many people is going there. The code is showing as found but I still have those clock there and it was almost 24 hours since installation. Did I do something wrong? Should I specify where did I put the code when its not in the index file?

No, you shouldn't need to specify that pages. Your installation looks good to me. Are you seeing traffic now?

Statcounter.com is fine but still you should pay attention to GA as well.
