Hi, let me just give you a little piece of advice, it's not natural at all to get deep-links to every single inner page of your website, if you do that, i can guarantee you that your effort is going to be considered as "spam" and unnatural and therefore u will never benefit from those links, if you are going to build deep-links, do it randomly with just 5 to %7 of your most important inner pages, if you do this , the rankings of rest of the pages should improve naturally too, getting 4 links for all your 1000 pages is not going to achieve the results that you want. good luck.
