Quick question: Is it against the Amazon's terms to combine Amazon with other programs on the same site? For example Ebay Partner Network links and Amazon links?

So long as the competing advertiser/merchant is using its own product data and not Amazon's , they are cool with it. Just take a look at most shopping comparison engines like http://shopping.yahoo.com and they display items that are available from Amazon, but they generally won't use Amazon's product data for a competing merchant, but the other merchant can supply their own data and all is well :p
