Under Maitenance>Online Signup. Where it shows the Product/Packages list. To the left of that are three boxes for each product listed under "Slots avail in class. What are each of those three boxes for and is this in the Manual as I can't find it.

I am trying to make products assigned to a certain class of Salesperson only show up for those Salespeople when they try to create new accounts. Even though I have a class named for a product the product is showing up for those Salepeople not part of that class.

Do those salespeople have products that are unique to them? If they don't have any unique products, then all products will show by default for them. You can choose to not show products in the list of all products under Edit Products.

For allowing up to 3 products to be purchased at once on the online signup.

Why are there 3 boxes for every single product? Which box needs to be clicked? Or do all three boxes of every single product need to be clicked in order for them to work?

No, only the first column would need to be checked. The other columns would just be for secondary products.
