I just released a new Plugin for Joomla which automatically adds the Commission Junction SIDs to CJ links. It's using a GPL license, so it's free for anyone interested. Right now, it supports passing the username, realname or user id, or page title as the sid. I'm working on adding referer and keyword info as another option. Personally, I'm using it to get a better understanding of which pages are converting the best.
