You are not allowed to drop cookies to your visitors' PC at first place. If your visitors click on your aff links, they will be redirect to mechants' site and the cookies will be droped to their PCs no mater the browsers disable third party cookie or not.
CJ's cookies don't get blocked by default browser setups - they work the same as any other advertising pixel and cookie. How it works exactly, I'm not 100% sure, but the conversion rates are way too high to be affected by browser setups. I also worked with an an advertiser that used to record all transactions themselves & send the data to CJ, but recently switched to a CJ pixel - no change in the number of commissions.
Are you sure? I thought the pixel was only for measuring impressions. I'm pretty sure, as somebody else said, that the cookie is only dropped once they click through to the merchant's site, which means it's not a third-party cookie anymore (though I am not cookie expert, except for the chocolate kind).
