As per my conception - I think the Option#2 is the best for long running SEO. As you have mentioned the topic - Learn English is the Mother Topic and others can be described under the Mother topic. As because grammar, vocabulary, tenses etc - are all the part of English language. So that you can distribute these child topic under the main Mother Topic. And thus you can help in your Onpage SEO as well. plus while you will be doing Directory submission - at that time choosing the category and the sub-categories does make sense. Hope this helps.

    one more Question to add:
if I delete some of my categories which were created in a first place, whether it will heart my SEO strategy ?
coz in re-structuring the categories i might have to delete some.

It will affect your site health to some extent. Wordpress by default redirects old permalinks to new one. You can delete old categories and install redirect plugins for a 301 or 302 redirect. Redirect old categories to new ones. Nothing will be lost. BTW, second option is better I guess.

Good question, its about time someone asked about something that didn't involve the title "what is pagerank?" or "what is Google panda?"...

As for question, if it were my site, I would opt for option number 2. Not only do I think it is better for SEO, it is better for the users. Something to note though, try not to get more then 3 categories deep. The less depth the easier to crawl, so try to find that crucial balance between how deep the links are and how well organized the site is.
