I want to ask before I do so. Someone is offering to submit my link to 1000 directories for just $25. If clickbank allows that, the source link would be the url of the merchant and the destination url will be my hoplink. When people click, they go to the merchant site and if they order, I get a comission. I want to be sure something like this isnt against the rules.
People hardly click link in directory. And we submit site to directory just purposely want to optimize our site with better PR and ranking in search engine. With submitting hop merchant link, it will only help merchant rank better but not you. Do a landing page than only submit your landing page to directory not your hop link.

PS: Directory won't accept your affiliate link.
Directories will not accept your hoplink, and it will be difficult to accept a landing page as well. Try this only if your landing page is something like a blog or mini site, but it is not so obvious that you are trying to sell stuff there. In anyway don't expect many conversions from this one.
You'd be better off writing a landing page and using those links as a way to get free search engine traffic to your landing page / sales page. (search on SEO - links are important).
You can submit the link to the directories but you would be hard pressed to find a directory that would accept it. Make a landing page and try it that way instead, that being said a lot of directories wouldn't accept just a landing page as well. Terry
directories specify in their guidelines/rules about the affliate link submissions. I would recommend not to submit the vendor's site in the directory. Instead go ahead with your site...atleast you can have a good search engine rankings.
