Can PPC Listings Affect Organic Rankings?

As per my experience my answer is NO. The listings do not affect your organic rankings. The PPC Listings placed on a search results page never get counted as links for popularity, because the page itself is not a static indexable page.

Ideally, it should not influence your organic rankings. Because your are paying the search engine to put the spotlight on your listing.
If that would impact your organic listings that certainly would be 'cheating' with organic results.

Don't get me wrong, but I have observed site going for PPC also getting high rank in organic results.

The very boss of Google said in a video that ppc listings "Absolutely Not" influence organic rankings in any way.
to believe or not, it depends on every person...

That's pretty unfair if it is so, and I'm sure it is not true.

But there are webmasters justify that having those Google codes on the site helps on indexing by those bots that scouts and get more information about the site.

Yes, it would not influence Google PR .
But Google Search Result will improve. So far, with google adwords i din see any effect yet. But on affiliate Banner on other website , it do really help my index page push to the 1st page. And once i stop it, those index page drop terrible.

I got some negative CTR with the SERP due to the PPC and the local listings even my websites are ranking in the first potions of organic search

yes it does, as i'm currently running a campaign on 3 specific keywords and whenever i pause the ppc campaign for a couple of days the ranks instantly drop from 1 to 3or4. so, my answer is yes.
