Can I run separate referral ads alongside adsense?

Am I allowed to have Google adsense ads running on my site, and then have referral ads that are not from google?

Yes you can. Just remember to add nofollow to those links to avoid possible ban in google index.

Don't worry go ahead, but you need to use nofollow tag and limitation for outgoing links. It is very necessary to care about a no. of outgoing affiliate no. of link. It should be as less as possible.
