I am looking at ways to process CC's just like a regular business would. I am a registered business with a EIN if that makes any difference. Does anyone know any software that I can purchase for this that is just as secure as someone paying me through PP or GC?

What you might look into is authorize.net and first data, it's a good start to find out more about credit card processing and to accept card payments on your website.

Are there any that are free to sign up with and then charge a fee per transaction or something?

Most, besides Paypal, will charge a setup fee, a percentage of each transaction, AND a monthly fee. There are some which don't charge a setup fee, and others which don't charge a monthly fee, but almost all do one or the other. And every single one of them will still want a cut of each transaction. That's the cost of doing business.

If you get a standard merchant account, there is generally no fee to get setup. You pay per transaction and some fixed monthly fees, usually a statement fee.

As of right now, there are no open source software programs, but there are a number of payment gateways and PC based software programs, that will allow you to manually enter credit card information or can be used in conjunction with a website. These are as low as $5.00 per month. Authorize.net is normally around $15 - $30 per month. Paypal payflow starts at about $20 per month.
