ALWAYS do the work MANUALLY! Softwares just SPAM about your website, while if you create the backlinks yourself, they will be much more powerful and the link juice in more cases will be much more! ;)

I do recommend Web CEO 10.0 Desktop Edition

    Pros
It offers an unsurpassed and robust set of features for SEO, including competitor analysis, link building and performance reporting.

    Cons
    Limited technical support options.

The Verdict: Excellent choice for deep, broad and low-maintenance SEO.

id have to agree with Patco. You should never use a software that does all the SEO for you. There are good programs available for tracking traffic, clicks, and link building "recommendations". Such as similar high quality websites to link from, but the SEO should largely be done by you, especially on-page, which is mostly second nature after awhile.

SEO isn't all about backlinking to your website. If you want to do good SEO, you need to be able to analyze your competition. A great tool is Market Samurai. This software measures your competition's backlinks through Majestic SEO. You may also use Ahrefs or SEOmoz.

SEO software can be very useful if it is focused on automating research and link prospecting (i.e. not involved in the actual posting of links & content which should be done manually to give long term value). All white hat SEO companies will use SEO software so it is not a question of whitehat/manual vs software - it is a question of how much of the research, link prospecting and tracking you want automated and how much you want to spend.

Some good free tools with premium upgrades are:

    http://www.semrush.com/
    http://www.majesticseo.com/
    http://www.opensiteexplorer.org/
    https://ahrefs.com

These sites will help you check the link profiles or your site and competitors.

You may try free WebMeUp Backlink Tool: http://webmeup.com/tools/backlinks.html

The backlink checker not only lets you find all links to any analyzed site, but also analyzes them to many important SEO factors.

Another sweet thing is that you can export all backlink data to an excel file.

Good software would be SeNukeX but, manual SEO is the best TBH. Manual helps build high quality backlinks while bots will just do low quality links.

Mainly, keep track of your keyword rankings to see what you need to improve. One of the better, more recent tools I found was from the Miami SEO company Absolute Web Services. I like web apps though, so I might be biased.
