Which one you choose will be determined by ease of use of admin backend and flexibility of expanding your site and meeting your needs in the future. Also you want to make the software is being constantly updated with new releases.
Like Muffet said, there are carts that run on PHP like Magento and Opencart but personally I'd rather use a Content Management System like Wordpress that also runs on PHP accompanied by a Shopping Cart Plugin like WP-commerce or Woo Commerce. Wordpress has a very active community of developers making wordpress better on a daily basis, and most of the plugins they develop of free to use. I've developed ecommerce sites with WP-commerce and it's fairly good in features, however you have to make sure the theme you are using is compatible with the plugin. Also, some themes for WP commerce are developed by third-parties so you have to make sure they are updating their themes to be compatible with the latest release of WP commerce. For this reason, I'm beginning to look into woo commerce for Wordpress, because they developed both themes and the ecommerce plugin. I haven't developed a site yet using woo commerce so cannot endorse it as of this moment, but they look like a good option for ecommerce. Also, there are ecommerce theme developers for Wordpress like tempatic that do not require you to install an ecommerce plugin. I've developed a few sites using some of tempatic's ecommerce themes and they are very good since they run on PHP and a fairly easy to customize if you're familiar with CSS, HTML and PHP, however I've had problems integrating Authorize.net and wile they have speedy and knowledgeable support staff they haven't been able to resolve the Authorize.net issue for me. In my option Authorize.net AIM, SIM, or DPM integration i very important in an ecommerce platform because it's a popular gateway used to link up your merchant account and site. So a major downside for tempatic. However, aside from this they are great. Also note that you have to pay $15/mo for their support. I use Zulu cart. It costs less than most of the other hosted solutions, is PHP based and everything is point and click from Admin. You can really design anything you want, change the position of things on a page, change all of the colors, font types, add a rotating banner, insert videos by just entering the URL in the "video" box on any product page. It really doesn't get much easier than Zulu - especially not with the flexibility and relatively low cost. You don't need to know any HTML or PHP.
