I use Micro Niche Finder. It's very popular as it does a great job finding the sweet spots. i.e. Traffic with not alot of competition. Just remember to go after the buying keywords. Unless you're building like an adsense site. The program will show avg. cost per click fo these as well.
What are you planning on doing with the sites?

If you have an in depth understanding of your niche then keyword research is easy, because you know what the customer wants. Don't get involved in niches you know nothing about. If you dive in blind be prepared to research the market if you expect to make money.

Yes dcristo is absolutely right. Also you can search for the keywords targeted by your competitors and find out how much is the competition for that particular keyword. If your site is new, better to start with less competitive keywords at the start ;)

First analyse your website, then use google keyword tool. Try to use only manual methods.

Like others have said, Google adwords Keyword tool is handy. Also, look at your competitors site's that rank well and check the code to see what they are targeting in their title and h1 tags. Write your content to reflect your service offerings and don't try to stuff it full of keywords but place them in a common sense manner, sort of like writing a term paper.

You can always use some premium tols like Market Samurai, or the Google External Keyword tool to find similar keywords, and more importantly the amount of traffic they get
