I look at both to gauge my number of inbound links. The difference is Backlink Watcher actually indicates witch are nofollows. Meanwhile Google webmaster shows other backlinks that aren't included in backlink watcher, and even list the ones that I know for a fact are nofollows. So which one is a more credible source?
I have always relied on GWT/site explorer and always found their result quite satisfactory... though I must admit I have never used backlink watcher before! Rehards, RightMan
I always use back-link watch... I can even see my competitor backlinks using it which is not possible with google webmaster tools
If you are thinking of quality and natural linking, use GWT. Of course naturally built backlinks didn't care if it has nofollow attribute, as long as it is helpful.
Google Webmaster Tools without a doubt. If you are optimizing website for Google, why don't pay attention to the link counted from Google perspective instead of relying with link info from external sources.
I will prefer google webmaster tools because i more focus on google search engine optimization. However, if you focus is no yahoo, then you might consider backlinkwatch or yahoo site explorer

personally webmaster tools are better in my opinion as they give a truer reflection of the number of quality backlinks to any given site
