I think manual search gives you more backlinks, go for yahoo because it will give you both dofollow and nofollow backlinks.

Back links count will be different when you check in different tools. If you check for backlinks in Google and Yahoo, it will be different. They both search for back links in different way.

According to me, I think backlinkwatch is a good back links checker tool. But you can try Yahoo site explorer for checking your proper back links.

I am using both tools, Google webmaster tool and Yahoo explorer. All of them gives different results. You can’t find any accurate tool. So using several tools will help you to get a broad view.

in google webmaster tools you can find that you are linked with how many websites and that would be an authentic thing for you so you can make a strategy and can get an idea about your backlinks

Check can try with SEOMoz opensite explorer. No need to be a Pro member. Just check the number of links.

I only check my backlinks through Google itself
Use the following dork to get all you backlinks as per Google's criteria
put the following in Google's search bar and it will show you the links
    "link:site.com"
Yea, you have to replace site.com with your own website name but don't include www. or http:// before the domain name
