When I check on Msn for backlinks link:domain.com, it gives me total count 104 but when I click on pages at the bottom to see all that, the total numbers reduces to 48, why is that so??

You have your option, 'Group links' enabled. Click the 'Options' link to uncheck this option so that it will show all pages
