    you can use ffmpeg on windows or apache. it's a bit of a bitch to install and configure, but you will also need ffmpeg-php if you are using apache and php.

    Or if you are just after an application try Wondershare Video to Flash convertor or Flash CS3 Video Encoder

    Oh, and neither are on-the-fly
