Are Affiliate links bad for your site?

    I notice webmasters do not accept affiliate links for eg. www.domain.com/bill/12345678id on their
    In terms of Link development/ SEO, why are such Affiliate/ deep links bad?

    In my opinion Google don't like affiliate links.
    I'm can't be 100% sure but some of my sites got penalized for that.

    According to my info, google dont read the code of affiliates.

    Yes, they do. A page full of affiliate links will seem suspicious to them. Matt Cutts once have an article on this. This is why redirecting your affiliate links using PHP redirect or other forms of on-site redirect is useful.
