I am really not complicated guy and approve 99% of sites into my free directories but I imediately delete site that was submitted in main categorie. Ok some of them I approve if I think that person just could not find appropriate sub-category but usually I just delete them.

Now do you take time and just edit that submission and assign it into appropriate category ? Should I do that ?

If someone cannot use the free facility provided by you and doesn't care, why should you also borther? Just delete!

Only if its a paid submission then do that editing. ;)

If the site does not fit in any of the subcategories - perhaps create one that fits it.

If the site fits in a subcategory - delete.

As a content writer, I find many directories just do not have a good spot for my primary site and I will submit to main cat and hope the owner either leaves me there or creates a new category. I just don't have the time or patience to submit a cat suggestion - keep checking back to see if it's been added (very few do) and return to submit. And lately, I've noticed quite a few sites don't even offer the option of submitting a cat.

I wish those that make the scripts we use would finally realize this and make category submission part of link submission and not two separate items.

don't waste your time mate in editing free listing in wrong or top level category.
the person who submitted in top level category is responsible for rejection of link.
