If I update my apache via cpanel will it overwrite the httpd.conf if I have edited it?

Yes, it will. You should always use the "Include" files, or, you can distill the configuration file, a quote from the httpd.conf :

# # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # # #
# Direct modifications to the Apache configuration file may be lost upon subsequent regeneration of the #
# configuration file. To have modifications retained, all modifications must be checked into the #
