I'm seeing a huge shift in what's being reported by the "Links to your Site" page across all the domains in my WMT account.

Something like 50-75% of Links that still exist and were previously reported are now gone.

    Check this link
Google has confirmed the reports of the removal of the “not selected” filter within Google Webmaster Tool’s Index Status report.

Yeah, I experience the same issue and it seems like Google acknowledge the problem - http://webmaster-forum-announcements.blogspot.ca/2013/02/known-issue-links-to-your-site-data.html

I've noticed the same... Except the links that have disappeared are the vast majority of links to my homepage and some of the more popular inner pages of my site. These are genuine natural backlinks. I'm sure this has happened before. It coincides with the recent PR update so there may be some recalculation going on for that metric?
