This is a really noob question so any response is really appreciated.

Lets say I am using these keywords in my anchor trying to rank for them:
    1. motorcycle manual
    2. motorcycle engine
My domain is: bluemotorcycle.com and i have two pages with url:
    • bluemotorcycle.com/motorcycle-manual.php
    • bluemotorcycle.com/motorcycle-engine.php

Now for the best results, when I create a link with one of those two keywords in the anchor, should that link go to the domain or to the page with the keyword in the url?

Trying to make a single page (your home page) rank for every keyword is generally a bad idea. It's a better idea to have each page on your site target a particular keyword phrase (or 2 or 3 variations of that phrase if they are VERY similar). This way you have a lot more to work with on your page and on your site to help the page rank for that phrase. Use your home page to target your head terms (not longer tail terms) like maybe "motorcycle".

I would create backlinks to bluemotorcycle.com/motorcycle-manual.php with anchor text of "motorcycle manual" most of the time (maybe 40-60% of the time) but throw in some slight variations like "motorcycle manuals" (plural), "manual for motorcycles", "manuals for motorcycles", etc. the remainder of the time. I would make sure that your <title>, <h1>, <h2>s, content of the page, etc. (all on-page SEO factors) are optimized for the targeted keyword phrase(s) from the <title>. I would make sure that other pages on your site that link to these pages use your targeted keyword phrase(s) as the link text..

it depends if you want your url pages to be ranked in search engine then you should point your backlinks to inner pages... if you want google give you rank on home page then you should back build links to your home page ... i always build links to home page ... bcoz index couldn't be renamed ...
