When you guys are doing PPC stuff with Adwords for your affiliate search stuff, do you put the destination URL as the direct affiliate URL or do you put someone on your site that redirects? Does Google care that your destination URL is a different domain than you display URL?

First read the AdWords editorial guidelines:
    https://adwords.google.com/select/guidelines.html
You cannot use redirects or framing. You can put directly an affiliate link but the display url should be the url of the merchant you are using and also if there is another affiliate bidding more than you for the same keyword your add will not be shown.
To avoid this you can create a landing page with some text/review that links to the merchant site via your affiliate link (and you can improve the quality score because you can work and modify your landing page).
I hope this helps and good luck with AdWords
