Say I had a really good site which got a few hundred visitors a day and so many clicks. Then I have two other sites. One that has a few clicks a day and another than gets impressions, but no clicks. How will this affect the money earned per click on the first site? Will the click through rate and impressions of the other 2 sites affect the earnings per click?

The site that gets no clicks has nothing to do with the earning per click of the other site. Don't worry about it, your other site which gets clicks will earn the same.
I was just wondering if it was related to impressions on the same page. I know that if you have bad performing ads on a page, that it affects the money earned from other ads on the page. I was just making sure this didn't span to other pages and other sites as well. thanks
