Am I supposed to list all of my own URLs that I have my AdSense pub ID code on? I hope this isn't a stupid question. But curious if my URLs I have adsense ads running on, are meant to be listed in that box, where I click "Only allow certain sites to show ads for my account."

Yes if you decide to use that option. If you only enter some of them then clicks on your other sites won't be counted. The main purpose of that option is to prevent people from using your AdSense code on "bad" websites and get you banned that way (if they do clicks won't count since those websites aren't in the list you provide).

    Hello,

You can leave that box empty and adsense will still work on your website. However, anyone can copy your pub ID and place it on any page (like a porn page or something, in which case I'm sure you'll hear from Google ASAP).

So it's best to filter the websites that "are allowed" to run with your pub ID. You can do that by simply adding all the URLs where you are aware that your ads are placed and make sure the filtering is turned on.
