a. Apparently different Yahoo! tools give different number of links... for example: this gives 11800 links, while this gives 18,000 links to the domain (excluding internal links). b. Yes, it takes the different number of pages in the site into account. c. It may be a good tool, but it has its limitations...
If you have MANY links to your site from particularly low ranking pages (e.g., a lot of signature links) but very few high quality links, the tool will over estimate your PR. Yep, it has limitations. The estimate is correct, within +/- 1 PR point, in about 90% of the cases.
To see how reliable it is, take a look at this. A graph is worth a thousand words. After the next Google update, I will redo the analysis, then I'll be sure I don't have systematic errors (because the links are updated while the PR I use to calibrate isn't) and the results will somewhat improve, but of course, without checking the PR of all the pages linking, it is hard to do anything better. (or use the resources of google...). I do have some ideas, however, how I can improve the tool. But it will require some deeper analysis...
Well, the real PR is 4. Don't hold your expectations too high, it could still be 4 after the next update... The best way to estimate the page's PR is to search some keywords on your main site's page, then see what google pops up for you. In parituclar, look for pages which have the keywords appear in the same place as your site (e.g., in the title, in the first paragraph, etc). Your PR will be similar to the PR of those pages. I doubt you'll get large errors here (won't estimate a 7 when the site is really a 4), but you could still be easily wrong by 1 PR point.
Very good tool with a lot of thought and analysis behind it; very well done. A cool tweak? If you could take a URL's PR, capture the # of outbound links and "guesstimate" the weight it passes ... ?
It says one of my sites will move from a PR0 to a PR3. I sure hope so because all of the other sites I have I am happy with the PR. But great tool you have there. Thanks for sharing

Currently we show PR3 MSN backlinks 1346 Yahoo backlinks 1050 Altavista backlinks 1380 Siteexplorer pages 2732 Siteexplorer inlinks 718 Siteexplorer total links 1653 Estimated PR 5.551 So when is this to go in effect? I have 4 sites all PR 3 just want to get at least one higer.
i can understand ... if i was on your place i also would never open source it ( i would rather Sale the script ... Script for 1site license $50 for Unlimited sites $150 )
Any PR update is up to google of course... when? I don't know... (I have a friend working in Google, but I will certainly not pull his fingernails out to get that info ) Without any prior knowledge of on the quality of your links, the estimated PR of 5.55 (which rounds to 6) could actually still be a 4 with 4% chance, or 5 with 12% chance. If you know your links have a poor PR (e.g., a lot of signature links), then a lower PR is favored... This actually makes me think that I should also add to the results the different probabilities for different PRs.
