Its better to have one large website will all url pointing to that, getting more traffic rather than dividing in many small sites.
You can stop spreading links to inner pages by using nofollow, and give links only to site map from homepage. So all your pages will be crawled and you can also avoid too spreading of pagerank. Once your homepage start getting huge traffic and natural links then remove "nofollow" for categories. Please correct me if I am wrong.
