What do you mean by "ok"?

Can you do it? Sure, but I think it would have to be a two step processing -- namely:
    1. Set a custom 404 page through your control panel to map to a file on the first site
    2. On that file, use a redirect script
As it's 404 handling, I don't see how it's SEO-relavant, so I'm not sure what else you mean by "ok". However, what you might be thinking is to 301 redirect pages to another site. That can also be done and is also "ok" for SEO.

I've never tried using .htaccess in this way, though it could be used in the fashion I described I suspect.

I'm still not sure about your SEO issue, though. What, exactly are you redirecting?
