I've got a similar issue. I had upgraded my site a while back and my url structure changed a little, so my old content urls now show a 404. At the moment I'm showing a little over 600 of them in webmaster tools. I've been using 301 redirects in my htaccess to forward the old url to the new url for each one, but there are so many of them that it's time consuming, so I just do a few here and there as I find time. It will take me more than a year to get them all done at the rate I'm going. WMT says it will not hurt my rankings, so I'm not in that big of a hurry. I'm just wondering if having that many redirects listed in my htaccess will cause me any performance issues.

Well @Bharat Bhushan, @Foxxy has take you the right way what you can do is either remove those links that give 404 error page or you can also use 301 redirects.
