I did a 301 transfer from free sub-domainto to new paid domain and webmaster tools shows that the old links are well transferred to the new Domain, but now I noticed that all the new links pointing new domain will also appear in the old domain in webmaster tools.
    Is this normal?

It usually works itself out in a week or two. Sit and wait. It will fix itself.

It also requires the new Google index your site and the update is complete, unless the error 301

Set on Google webmaster tool or create .htaccess file and add code on what you want for redirect.
