Question: Does it matter if you use www.examples.com vs <root> dir reference?

Don't we want google to deep crawl our site, and assign PR to our deep pages... otherwise wouldn't we just make no-follow on our own internal links and keep google from crawling to deep.. additionally what is the point of a lot of good quality if we are not trying to link to it at some point.
